Alternative Splicing
DNA microarray is perhaps the most useful technology for splice variant studies. AlleleID® includes the ability to design microarray probes for detecting alternative splicing and gene splicing events.
AlleleID® designs two types of microarray probes that we call junction probes and exon probes, giving the user complete control over the design parameters.
AlleleID® detects the alternative splicing events by designing probes for each junction and/or for each splice variant created.

AlleleID® Provides Several Design Options for Designing Taxa Specific/Cross Species Assay
Conserved Probes with Conserved Primers: AlleleID® identifies conserved regions by aligning sequences and then designs a probe within them. This enables identification of any sequence in the set with a single probe. It also designs primer pairs in the conserved regions flanking the probes. As a result, a single primer pair can amplify all the sequences of a group or a taxa.

Real Time PCR VS Traditional PCR
Real time PCR allows for the detection of PCR product during the early phases of the reaction. This ability of measuring the reaction kinetics in the early phases of PCR provide a distinct advantage over traditional PCR detection. Traditional methods use gel electrophoresis for the detection of PCR amplification in the final phase or at end-point of the PCR reaction.

AlleleID® is a comprehensive desktop tool designed to address the challenges of bacterial identification, pathogen detection or species identification. With ClustalW multiple sequence alignment at its core, AlleleID® can be used to design species identification/cross species probes for microarrays or real time PCR including SYBR® Green, TaqMan® MGB, TaqMan® probes, Molecular Beacons and real time PCR primers. AlleleID® also offers support for designing microarray experiments for detecting alternative splicing events.
